My guess is that you are trying to run the installer more than once.
After running the installer you should find ScoreCloud in the Program folder.
If you want, you can make a shortcut and put it on the desktop.

Repeat marks cannot be entered in Manual Input mode. Please step out of the Manual Input mode (by toggling the Manual Input button). Then select a barline and you will find repeat marks in the the Actions panel in the top right (see attachment).
Click track can be used when recording from a MIDI instrument or the built-in keyboard.
Pressing the button "Click Track" (see attachment) opens a dialog where you can set click track parameters and finally press "Record" to start the recording.

What is output from your keyboard is input to ScoreCleaner. Therefore, see if your keyboard appears in the Input popup.
In the Output popup you can choose the built-in ScoreCleaner Synth.
